Have your Sims been socialising with these NPCs and established relationships with them?
These screenshots are from my game. The NPC working at the cafe is wearing that same outfit ever since one of my Sims had a relationship with him.
On the left you can see the NPC that works at the restaurant in his original outfit. He then changed to random normal clothes after my Sim established a friendship with him.
Could this be the reason why your NPCs are not wearing their uniforms anymore?

As a matter of fact, two of my Sims have started relationships with Lonnie and Alfred. However, there is still the matter of Rafael, who used to work at the wellness center. I barely interacted with him outside of the current event, yet he started wearing that same outfit as well (though I changed him out of it, since he no longer works there).
What baffles me is that it is always the same outfit for me, I now have three people wearing it. Maybe they just slapped it on many townies and I'm simply unlucky.
However, even if your theory is right, is this supposed to happen? I thought the NPCs who worked jobs couldn't get makeover because they had to keep their uniforms?
That outfit is very common.
Is it possible for you to give a makeover to Rafael again if he is no longer working at the Wellness centre? Maybe this time it will last.
It is the game that makes NPCs change their outfits as soon as they socialize with our Sims. As you said we can't give makeovers to NPCs that have a job.
