It might have something to do with the territory influence of the forgotten bases and the way the game handles territory... whenever you attempted to move to a ruin, the game would warn you about the loss of territory. Did the game warn you about the territory loss? I think its because the game first removes the ruin, updates the place the base and updates the territory. I don't know at what point in the sequence the game 'revives' the dead base.
