Its possible, let Akira plant, prune, repote bonsai trees

3 times 12h job and than you recive a bonsai tree, you see the 12h task change name after complete 1 task
and if you allready have 1 bonsai just put back in storage and replace till it counts for the storyline

I also did not get a Bonsai after have Akira go through the cycle first time ( A Deep Bonsai of Relief parts 1 through 3). Were you supposed to?

I only had Database's bonsai which I had already placed.

I did try a second time after getting to Part 4 (where you have to plant 3 bonsai) and did successfully get a bonsai in my inventory.

I'm guessing you need Database for this... don't have him yet, don't have any bonsai's or the ability to make them. Have Akira.
