Yeah, I had it too. Now I clear all bunnies from my town before harvesting and I havn't had this problem since.

I'll clear my town first maybe that'll help - It's glitched on me before too (with enough bunnies cleared). I think it was because I went into edit mode immediately after. That seemed to glitch it.
