The first unique ability of the disguised clone trooper was reset, but I have not received any materials back. So I am not able to upgrade it back again.

Happened to me too. Reached out to support a few hours ago, but no respons yet. Hope to hear back from them some time in the next few days.
A little frustrating leading up to TW, considering i had both the zeta and omicron.
