Can you try something please? Go into CAS, make sure the human and werewolf forms are linked, remove the shoes from the human form and check if that has any effect on the werewolf form. Because it should.
I've tried that before, but it doesn't work, the shoes stay on. The only thing that works is the randomize workaround, but it's a temp fix before your wolves are all back in shoes again.

This is also happening with EA shoes as well if you use Fogitys "Unlocked CAS" mod as if you remove it, the shoes remain as they are not really CC (Example is Those male black boots and the football shoes, which i have attached)

It´s not something with linked forms. My human form doesn´t have shoes what have my werewolves form. Maybe @LinnLedin has right and it comes with winter. I haven´t problem since winter comes.
