It will definetly launch the PE edition as its an upgrade, however if your transaction doesn't get processed by launch time, I am unsure how you would be able to play without it impacting your refund request, so my only suggestion would be to get back in touch with them and ask them thoroughly about the situation. I didn't even know that such a dual purchase was possible. Sorry that I couldn't be of any help.
Logged another case and was then able to speak with an agent. They processed a refund on the Phantom Edition and said it will be refunded in 7-10 working days. I see it's also listed under my order history.
Couldn't tell me what edition will launch today but I'm just going to play as normal.
I do agree that there should be some kind of warning that if you own SE and try to purchase PE, you'll be owning both editions individually.
