Several months later and this is still a problem. I've only just picked up an xbox elite series 2 controller and having the same issue with controller not working.
I've always played BF3 on PC using DS4Windows utility with various PlayStation controllers 'wirelessly' via the Bluetooth built into my gaming laptops; dualshock 3 controller in the early days, then dualshock 4 and finally the dualsense 5 which works no problem as if it was a dual shock 4 with the DS4Windows utility. However the only small downside is the occasional momentary reliability issues with Bluetooth where it momentarily looses connection integrity and produces latency and loss of control as your moving your controller around - though very brief when it happens, it can be fatal in an online game. I can only imagine that the PlayStation consoles themselves have a beefed-up overpowered custom version of internal Bluetooth transceiver to maintain quality of connection, whereas PC Laptops and Bluetooth dongles for PC's are not as powerful for gaming critical reliability.
Therefore I got an xbox elite series 2 controller and separately ordered the dedicated USB dongle which has a more robust and powerful wireless connection that is reliably maintained. While waiting for the USB Dongle to arrive (longer delivery for some reason) I was pleasantly surprised that the xbox elite series 2 controller can also be connected via Bluetooth and thought that at least this will carry me over until dedicated dongle arrives. However using it via Bluetooth doesn't work in Battlefield 3, or at least it appears totally messed up as one of the A,B,X or Y buttons acted like a cross-pad button press for scrolling in the menu which is strange.
It does appear to work in other games, however it's problematic in Far Cry Primal as well though it works ok in other Far Cry games such as New Dawn without issue - some have reported that using the dedicated USB dongle for the controller instead of Bluetooth has it working ok in Far Cry Primal (I would rather it worked either way though).
A bit long winded, but wanted to paint a clear picture.
