It isn't a rules issue. The game keeps the clock running at appropriate times in the under 2-minute situations.
The issue is there is no time run off when you huddle in under 2-minute situations, so it literally makes more sense to not run the no huddle as you'll get to the line quicker than if you did. And the CPU seems to realize this and huddles constantly in situations where that should be a death knell for the drive.
This was also an issue in Madden until just a few years ago, so EA has fixed it before and can hopefully fix it in this game as well. There's a few things in this game that were once issues in Madden have been fixed in recent years. This issue, QB pocket movement/scramble logic, CPU ball carrier pathing. All have been improved in Madden the last year or two and really need to have the same updates in this game.
