I have the exact same issue. Very frustrating, did you find a fix? I guess I'll try manually deleting the saves out of the folder itself, because I also save very frequently.
Unfortunately no, I haven't found a fix yet. I've just been going in and deleting the saves I don't want manually. Although it works, it's frustrating. I also realized that because the game isn't overwriting saves properly, that includes autosaves and decision saves too. I haven't seen many others with this issue and so far I haven't found a real fix yet, but fingers crossed!
