If it works fine when using the EA app on your system @A8e5 and only occurs when using third-party hardware then this is not something we can assist with.

Steam link, the hardware or app @A8e5 it's not something we support. For any issues with a third-party software or hardware, you will need to speak with that platform's support.
We are not able to offer support for issues related to using any non-EA platform in situations such as you are seeing.

I think the problem is that EA games are the only experience I have had where this happens so far. I don't know why I can't play the game using Steam and instead have to use an EA App which does not have anywhere near the same functionality as Steam. Is there a way to just play the game using Steam and not using an EA App? Is there a way to add back in the integration feature that made this work seemlessly on Origins? Like I get that it is not EA's software, but EA trying to have a separate gaming platform than Steam, while still letting me download the game through Steam is the problem. If I knew that the game would not have worked on Steam because EA is not going to try to have a smooth Steam experience, then I would not be buying EA games on Steam. Does that make sense?

That would be great, been having the issue with this as well seeing that I was forced to upgrade to from Orign to EA. I don't mind being forced to upgrade, but how is it an upgrade when I no longer able to use steam link, and with Gamestream done on NVIDIA, steam link is all we have to remote play our games that we paid for. I would use moonlight streaming but the interface is really bad at the moment and I have been getting constant stutters which I can not fix.

How is a third party issue, when I can by the game on steam?

Managed to get it working. You have to add the EA desktop app to steam not the game you want to play. It will then open the EA app and you will have to select which game you want to play but as far as I can tell the overlay works.

I suffer the same problem. As every other non-Steam launcher / platform / game works it apparently is the EA App not being properly configured to receiving controller data from Steam Link interface. I'm linking from my Chromecast+Google TV with Xbox One Controller, which works like a charm with everything else, like Epic for example.
It does relay some data as it sees the controller as a keyboard and you can navigate the menu's but can't switch to controller in the settings.

@EA_Darko, I ran into this same issue. Note that this is not referring to the discontinued Steam Link Hardware - Steam Link is now a software app available on multiple devices. I frequently use it to play games on my AppleTV. I connect a controller to the AppleTV, I launch the Steam Link app, and I can stream and play games on my big TV. The games are running on my PC in another room.
Adding apps from the EA App to Steam (via Steam's "add a non-steam game" function) and running from there works on the local PC, the local controller works great. But if they're streamed to the Steam Link app on the AppleTV, the controller only works by emulating a mouse and keyboard. The game's native controller support doesn't work, the game thinks it's being controlled by mouse and keyboard.
Now, because it works fine when on the actual PC, and it doesn't work when streaming via the Steam Link app, one might conclude this is a Valve problem, not an EA problem And while that might be true, it would also be a bad assumption to conclude it must be Valve at fault. You don't know for sure this isn't a bug in the EA app that only manifests in this scenario. For example, running Ubisoft games in the same manner the controller works as expected (e.g. games bought via the Ubisoft Connect app, added to Steam as non-steam games, and streamed via the Steam Link). That's a data point that supports the theory this is an EA problem, not a Valve problem.
Of course I've contacted Valve about this issue as well. But please do consider passing this along to the EA App engineers, because it might, in fact, be an EA bug.
