I have the exact same problem.

I cannot customize the controller of Player B. I enter the customize controller menu, make my changes, and then when I exit the menu and enter again, the controller setting are reset.
I even tried changing between "classic" and "alternate" from the "select side" menu. Nothing. The setting are reset as soon as I go into the match.
