As long as the last arks get out before the assault on Earth begins you don't have to worry about a canonized ending as long as we lose all comms to the Milky Way due to accidents, relay blasts and sabotage. You could potentially have them observe the massive relay charge bursts from dark space and flip out about it.😮😢

Not necessarily. In theory Arks could've been at the point of leaving or made it there after the whole Reaper war ended. The thing is, if they'd be at the furthest most Mass Relay and decided to leave anyway. If destruction was chosen they'd be stranded and might've assumed the Reapers won for example.
However, it would make more sense that the Arks that are gonna come this way would leave before that point because it's best to not entangle it with the different endings of ME3.
