After a lot of testing this morning, I found that at least when launching through Steam and using a PS4 controller, you have to go into Big Picture mode and enable Playstation Configuration support for controllers to work in-game, and not just in the launcher. However, the controller button prompts will display as Xbox controls no matter what controller you're using.
