I don't think I've ever heard of anyone doing this, even back to the original game. Doesn't mean that it didn't happen, but just that it never even occurred to me that someone would do the trench run without the Mako.
If all you have is your autosave, and you're on foot, then I doubt that there's anything that will help in terms of reloads or whatever. If you're not averse to using console commands, you might try the SpawnVehicle command. That should spawn a Mako at your location. You could also try temporarily giving yourself unlimited Storm time and using the SetRunSpeed to give yourself super speed, although I don't know if you'll be able to set it high enough to make the run in time.
I had the same problem yesterday, as there is currently no way do enable console in LE (as far as I'm aware), I bit the apple and loaded the last save (before lading on Ilos) and played the whole mission again. With skipping all dialogs it took me about an extra ~20min, but it is a bit stupid that it can even happen.
- @z3r0t3n There is a console available and in absence of a save you can use FLY, Ghost or Teleport command if you are not too far from Mako.
I can't think of any other way to solve the problem.Than I'm just bad at googling. I did not find a way to enable it via the .ini files like in classic.
