Sometimes, after leaving MAKO some buttons and keys are not working. Especially action buttons which renders game unplayable at that moment, no chance to re-enter MAKO or enter building structure, shoot or do anything else except movement.
Only solution is to reload last save.
I use custom keyboard layout, not the default one.
I had this problem. Saving then loading the save fixed it for me.
Same. I have to save before exiting the mako Everytime because if I don't I'll loose progress... I replayed the same area 3 times because I kept forgetting ☹️

Actually, I found out what is the reason for this bug.
It happens when MAKO is not at the suitable position to get off of it but you bail out anyway. Then the warning stays on the screen and the game probably "thinks" you are still in the MAKO. Please see screenshot.
So, the workaround would be to wait when the warning disappears and after that and after that only bail out of MAKO.
Or you can play reload mini game on and on, of course.
