I tried the clean boot, which really did'nt do much as I keep my computer pretty clean. I don't have any programs loading at startup or anything. It got rid of a Creative service related to my X-Fi soundcard drivers and a Nvidia one related to the graphics card drivers. Did'nt make any difference though, cursor still can get stuck.
My windows power setting is set to High Performance. Same with the video card if that makes any difference, set to Prefer Maximum Performance.
The mouse is using a default windows driver, its a Microsoft Sidewinder X3. I tried installing IntelliPoint which enables some extra functionality for the mouse, but again the issue persists.
As benmc20 says, about the only way to get rid of it is to hit ESC and move the mouse away from the center of the screen then hit ESC again back into the game. Usually this will get rid of it with one try but sometimes it will pop back to the center of the screen right away and requires two or three consecutive times doing this.
It will even stick in the center of some cutscenes. Like when you leave the Nexus, you use the door at the docks and a little window pops up saying "Do you wish the board the Tempest?" or some such with Yes/No boxes. Click Yes and sometimes the cursor is stuck in middle of the screen for the cutscene.

I found a workaround, works reliably every time for me at least (Windows 7, GTX 1080 Ti):
- start Mass Effect Andromeda
- quickly click Start menu and open Computer (Explorer) when Mass Effect Andromeda starts, before it goes full screen
- it will start in a window, wait for "Press space to continue"
- close Explorer and click ME to go full screen
- no stuck cursor!
