I just finished my vanguard insanity run; I received full credit for Insanity III, and the switch to EA launcher happened in the middle of me ME2 run.  I didn't get full credit for Paramore III or a lot of easily achievable ME3 stuff (like Mail Slot, by the time this was fixed I had only 2 Guardians left in the game), but those are easy to accomplish.
