So why in character creation do they ask if Shepard is Male or female if it never comes up again?

No idea, did not notice it myself. Propably a dialog he/she somewhere or something in the codex.
It makes a a difference in the end of Ryder Family Secrets, but it is basically a pronoun difference, in other words, pointless.

Shepard is always referred to as Shepard here, never he or she. So it really wasn’t needed.
Later in game, when you unlock memories, people talk about Shepard. That might be the first reason for this game. Hm, if not mentioned, then it might be for future reference. Or to humor fans.

In the last memory fragment, when the benefactor talks about Shepard, she uses "he", regardless of whether you said Shepard was a male or a female (tested with both), same thing with the subtitles. I assume it's an oversight.
Edit: Actually it seems that in English it doesn't change anything, however it does in French, the translation is not 100% accurate, and there a "il" regardless of Shepard's sex.
Either cut content or DLC bait. There's no reason at the moment.
People say that it's for other languages, however given that the word choice doesn't change in other languages, that argument doesn't work either and it wouldn't make sense to devote an entire section during character creation for just that when the target audience is english.
I'm not going to play the whole mess in Portuguese to prove this point either. I'll take people's word on that. Ta.

Actually, migth not be impossible as we do not know the exact departure date of the Quarian ark...maybe even someone from the "old gang" if post ME3.
(Doubt that though, as it forces "canon" ending which the devs are avoiding to do)
