I think they intended to unravel that mystery in a sequel. Fingers crossed we'll eventually get one.
Considering the way events went down, it seems as if Cerberus had plans of their own involving the initiate anyways otherwise why did they get rid of Jian? Someones also seemingly interested in sabotaging relations between humans and other species - at the very least against the Krogan. An attempt to place humanity further up the top of the chain in Andromeda perhaps? I still think that Cerberus is involved... and more involved then it might appear - at the very least they have agents in place and its totally the kind of thing they would do. Funding AI's. The human AI being the most advanced of them all, how many other companies would be willing to play around with AI and how many would run in the other direction? The only one I know of not scared of them is Cerberus.
Guess we'll never find out but I'm more and more convinced it's Bioware themselves.
