This is a somewhat common bug.  You need to go to both bases and look carefully through the stats of all your character variants.  You'll find that one or more are not at the max XP (I always forget, 116 thousand something?).  Play that character a little bit and it should fix itself.  It sounds like you might have two characters in this state.
