Same problem except I haven't even started the campaign yet. Everytime I start the game my key bindings, audio and graphics settings reset to default.
I tried setting starwarsbattlefrontii.exe to 'runas administrator' just in case but didn't work.
Very, very frustrating.
EA please advise / fix

Just did the following and fixed it all. Now saves settings. From this post = 'PC - Star Wars BF 2 - Fixes For Everything! :D'
