I've had this exact same issue and it's the only thing stopping me from getting my platinum trophy for the game. Has there ever been a fix or a way of compensating players who experienced this bug?

Yes I've got the shard that the Nekko poops out. 

Yes I've got the shard from the Forward Control Tower. 

Yes I've started a NG+ and got myself to the Basalt Rift and the same issue still happens - scavenger droid is there but doesn't drop the final shard.

Please help 😢
