Just like JornS, I have no option to reset my phases, because I have no active phases. I even tried to reset phases on the Fleet. I'm about to try a repair. After I do the repair I'll be back to report the results.
Update: Tried the repair and nothing changed. Guess I'll just have to wait on the devs to fix this before I can go into the Odessen base again or continue Fallen Empire.
Please look in you quest Log, read any KotFE and Companion Quest Carefully, eventually there is a Mission step you didn't do, like using you Ship to fly somewhere, instead of using Quick-travel.
You could try a more forcefully repair, deleting the bitraider folder and/ or the diskchacearea.
Deleting the bitraider folder is the repair method that I went with. The only KotFE mission I have is the Chapter 12 Alert Mission for the new Dashade (Not Khem Val). My issues all started right after I completed the Chapter 12 story, Visions in the Dark. After completing Chapter 12: ‘Visions in the Dark, I never got a mission for Chapter 13 (I have no purple chapter missions in my mission log right now.) and the personal phase door to the War Room is red now and just keeps telling me that I'm not eligible to enter.
I'll try deleting the diskchacearea next with and without the bitraider folder.
Update: Didn't work. I'm starting to think this might be a server side issue.
I just checked Reddit and the Official Forums Bug Reports section in General Discussion. I'm not the only one with this issue. Seems like this issue started yesterday with everyone else as well, just like with me.

No there would not be more threads and reports since F2P and preffered players can not post or even report bugs/problems ingame.
This refusal to allow former subscribers to comment on the forums pretty much means they cannot put feedback or bug reports up. This means the devs are flying blind and apparently like crashing into the mountains while flying through the clouds.
There where enough cases with problems on BWs side where Reddit, FB, Twitter and Co exploded with post.
The Devs are a lot more aware of this things then most people think, only the speed they comment and solve Problems is not so great.
Since you will again not answer my question:
For early access to Chapter 13 you need an active sub on May 1 and on May 3 or for normal access an active sub anytime after May 5, the you get access to Chapter 13 after May 5.
Time may be a little inaccurate, I only checked them fast, being in Europe they are a little different.
The problem is NOT early access, the problem is that the purple quest does not show up and that access to the war room on odessen is not accessable, that means that you cannot hand in companion allert quests, canot hand in the weekly heroic quest boxes and cannot access the vendors in the war room personal story area, making the game for a large part unplayable.
Okay different Priorities, I look more in the matter of the missing quest.
Your bigger problem is the access to the alliance Specialist?
I think the red door before the War Room has to do with you, probably, not being an sub atm, should be an bug non the less.
Can you use the direct Travel option to the specialist?
I'm right you have no active sub atm? I ask to completely understand the problem, and give BW/ EA as much information as possible.
I guess that there is an bug, with the transition from sub to preff that didn't recognise that you should have access to the Content until Chap. 12.
Your fastest option yet is to call them.
Sorry for the late reply I went to sleep. My last replay was at about 6 am my time. I'm not subbed currently, but I should still have access to the personal phase regardless. Plus with the Chapter 13 main mission. I should have the mission in my mission log, but when I click "Play" its supposed to tell me to sub. Also the link that I gave of the thread on the official forums is on the official forums, which you can only post there if you are currently subscribed. So this isn't a non-sub problem.
Yes it seems that this is an non sub problem, makes it uglier because of the limit communication options.
there are a lot of ways to ask for help if you have problems here without an sub, reddit, twitter, FB foremost there are a few people with this problem.
If it where an widespread problem there would be a lot more post an threads here an on reddit.
Don't get me wrong that needs an fix as fast as possible.
As stated in the post above calling them would probably the fastest way.
An tip I saw in the reddit Thread was, try to get the quest from the mission Terminal on your ship, might be an workaround.
True, but there are subscribers with the same problem though. Only additional problem I have being Preferred is not being able to get direct official support for this issue.
I am subbed and had the same Problem, surprisingly i found an easy solution for it in the form of Chapter 13 being available to start from the mission console on my personal ship.

I'm having the same problem. I'm preferred at the moment.
Here are the steps that led me to this state.
1) I got Alliance alert quest to recruit Bowdaar.
2) After all necessary steps to recruit Bowdaar, got request to return to Hylo Visz.
3) Upon "Travel to Contact" to Hylo Visz, Chapter 12 was forcibly started.
4) After completing Chapter 12, and finally turning in quest to recruit Bowdaar, I got new Alliance alert the "Reclaimed Treasure" to recruit Ak'ghal Usar.
5) After completing all necessary steps, the quest "Reclaimed Treasure" is on the step "Return to Dr. Oggurobb".
6) While trying to get to Dr. Oggurobb, I'm getting dumped outside Alliance Headquarters, with red phase entrance.
There is no chapter 13 in the quest log, and it is impossible to get it on the ship from the console.

This is exactly the order in which it happened to me as well.

I have the same problem, and this is exactly how it happened. I'm not subscriber atm (I only expected to be able to do Eternal Championship when I logged on tuesday), and I have no missions on my ship waiting to be picked up. No purple missions on quest log.
Please get this fixed soon!
Have the same issue, not an active subscriber. No purple mission for Chapter 13 (when you click play previously it tells you to subscribe), not able to enter personal phase on Odessen. No active phases to reset, no ability to click on mission terminal in personal starship. Unable to complete Reclaimed Treasure Alliance Recruitment (no access to personal phase even if trying to teleport directly to a contact such as Hylo Viz).
Essentially unable to continue KotFE.
Edit: Also as above, forcibly got thrown in to Chapter 11 AND 12 after completing Eternal Championship and returning to Hylo Viz. Even though I'm not subscribed and haven't been since Chapter 10.
