There are have been multiple reports of this issue happening on different classes as well and has been filed in the bug reports section as a player on their bounty hunter had the same issue:

There are several bugs such as missing companions, missing affection / influence, etc. You can submit a bug report for your companion as well as an in-game ticket to see if they can resolve it however due to the number of in-game tickets it can take several days for a response.
More then likely if they post any updates on it, it will be posted here in the dev tracker:
