I've said it before, but I think one of the best solutions is a system that locks people to guilds specifically based on raid rewards. Once a leaderboard "locks in", there should be a timer that locks you to that guild for X amount of time, for raiding purposes. You can join other guilds if you want, but if you tried raiding in that guild before your X timer was up, it'd say "Sorry, but you are still tied to a previous raid encounter and cannot join at this time." If you raided in the guild you were locked to, though, it'd still be just fine.
This prevents people from jumping from guild to guild and raiding in guilds outside of their own, but doesn't limit them to raiding in the guild they're in based on the coins available, and also doesn't limit people from joining other guilds for whatever reason. Also, it doesn't lock you in until you've received rewards (Heroic only, probably) so in a worst case scenario (being booted or something shortly thereafter) at least you received rewards from a Heroic raid before it happened.
The million dollar question is: what is X?
If it is 2 days then it closes the loophole, but anything less not so much.
