Every time a non-leader takes a turn it reduces the cool-down. Suggestions are to use teams with TM trains like Imp Troops to get the cool-down quick, or use tanky toons that can soak up the damage and recover, maybe NS? One option for LS toons is to use JKL lead and have Jedi like JKR and Windy playing pass the TM.

I played it on auto until the end, I lost. I disintegrated with mado, I annihilated with nihilus, I played with galactic republic until the timer ran out. There was a button? The AI usually is not coded to ever account for changing battle mechanics in specific game modes. This has been the rule in GCs, Conquest, and TBs for a very long time now, with very few exceptions. When there are granted abilities you almost always have to play manually to utilize them.
