It's a neat idea and generally I'm all for personalization, but it would be the first instance of truly irrevocable choices that can potentially hinder progress. People tend not to like that in games where they actively spend a lot of money.
OP aside, the reason I find the idea interesting in general is I'd like to see something more then 8 staring toons in the future. Something other then more numbers.
The Zeta materials is great. But I want to see some customization. A slightly different character model.
Maybe it's solvable by adding a "Character Mod" - basically like the current mods except they add a new ability to the character (much like a character adds a new ability to a ship, you know?) It's be nice if it changed the character. I might even like if it cost crystals to remove, as it should change the character somewhat.
