While it is true that characters like Emperor Palpatine and Darth Sidious are technically the same person, the characters in-game are completely different, with completely different stats and abilities.
Besides, it would be pretty annoying if you spent time on training and gearing characters like Sidious and Palpatine (who have quite good synergy together) and wouldn't be able to use them in a team together.
