I'm saying you should conserve anything that's scarce for when you change over if you are close to changing over and you don't need it.
If having a 12 level advantage wins you fights then you don't need to spend any resources that are scarce upgrading your 'for now's.
I am not sure what level ability material iii comes into the ability mat challenges but if it's after level 27 it will be scarce for you. If you are winning in the arena with your current team (due to level advantage) and you are happy with your ranking it may be best to save the ability mat iii for phoenix squad when you change over.
When you switch you probably be able to upgrade all your abilities to level 4 (level 40--45 ish) or 5 (level 46-50).
I would imagine if you did the ability challenges while saving up energy you have a decent amount of level I and level ii mats so that's not scarce. Level iii mats are scarce and when you switch you will need a lot of them.
Similarly with gear if phoenix squad will be your main team and you are winning without gear upgrades don't focus on getting them. Look at the gear needed for your phoenix squad instead.
