Since I actually bought the dark side starter pack I already have Count Dooku in the roster. Based on what I've gathered so far, Separatists appear to be more viable near the end game than Phoenix squad. Is it too late to switch over now?

Although you might have to do a mix of Geonosians and other Seperatists early on until you can get all the Geonosians. They will split up eventually. Just like you can do an early Jedi team with Anakin and Ahsoka until you aquire Padmé to go with them. Then you can get other Jedi to replace them and make two teams from the one. Seperatists and Jedi/Galactic Republic will both be important for a long time to come with the current territory battles being what they are.
