Order of operations can explain the Thrawn/stagger issue - Thrawn counters and triggers stagger before GMY gets his bonus turn. The AoE, counter, and triggering of stagger occur in turn one, the bonus turn is turn two. GMY is already at zero tm when Thrawn counters, because that turn is ending/over, then he gets his next turn afterwards. It all happens simultaneously, so it doesn't look quite right, but it does make sense.
Edit: Think about what would happen if someone didn't get a bonus turn and got countered while they had stagger. Essentially, nothing, they'd take their next turn as normal, according to TM gain.
