So, I'm at the point where many of my characters can't do much of anything. They get crushed in Arena and Galactic War along with the normal battles. So obviously I need to gear them up more.
The problem is most of the gear can only be found from doing high tiers of raids such as the Sith Academy and said raids are far too strong for my characters ((they can't even break through shields before the shields come back)). So I can't get the gear because I need to raid and I can't raid because my gear isn't good enough.
What should I do? Is there anything that can make them stronger or am I doomed?

Also check out the individual raid sub forums, there are many strategies there and are a good place to ask these kinds of questions.
Your main goal should be getting each raid under your belt and unlocking legendary toons at this point. That will help bring in a steady stream of gear and also make raids and other events easier as these toons are key to some very good strategies.
As a reminder, there is a lot out there and this can get overwhelming, a more established guild could help, or even an alliance that is willing to pull your guild in and help your guild develop.
Make sure the early choices you make have some versatility, the more use you can get out of a toon the better the investment.
I've been focusing on legendary toons lately. One at a time, I'm currently building my Old Republic team to unlock Revan. Working on getting their stars first then use leftover energy to gear hunt.
