I just completed my grand arena round with my opponent but my total score is 1775 compared to his score 1790. I am confused because I only drop a single battle on ships and he dropped a single battle...

You gain banners for characters that didn't die, have full health, full protection and empty slots. Easy to make up that banner difference.
