You are showing 2 different things:
Daily Rewards are 11 items (give or take) which you listed in your first post, the second screen shot you listed are the bonus rewards for completing all activities that day, these vary from day to day, I believe the bonus is once you have reached level 85.
The best way to check is before you complete the last daily activity make a note of what you have in inventory for crystals, omega's, credits (main and fleet) and fleet currency. Then finish dailies, get rewards and re-check. You should see that you got your daily rewards plus the bonus.
@XianYatsuni tiffer72 is correct. Your second screenshot is the contents of the bonus crates. The rest of the stuff, including the omega, are claimed without a separate rewards screen, just like all the other daily prizes.
