Guard applies to the character with the lowest current health + protection and not the max health + protection. In the case you mentioned, your C3PO had received damage and had less health + protection than CLS, so Guard was applied to C3PO. This is working as intended.

As you mentioned, generally characters go into battle with full health and protection, so this will only cone into effect when characters can enter battle without full health or protection such as in Galactic War, Raids etc.
