Split Level Foundation Bug
Looks like there’s a bug where deleting split level interiors that are on top of foundations causes a major bug where the correct foundations aren’t deleted properly. I don’t think this was an issue...

You can delete the glitched Split level foundations by deleting the side walls if they didn’t get deleted properly.
Sometimes attempting to delete the glitched split level foundations doesn’t always work, sometimes the game thinks you’re clicking on one of the lower level foundations behind it.
Blayer98 I have been able to reproduce this in my game, but clicking on the outer wall of the foundation did the trick. It looked a little bit weird, as if constrainFloorElevation cheat was used, but I was able to delete all of them.
CTRL-dragging over the foundations deleted them normally as well.
