CCleaner does have some optional disk cleanup tools, but it's not the same thing as Windows' built in Disk Cleanup. The Windows version does not clean the Registry, CCleaner looks for orphaned Registry entries (those associated with no program or hardware present) and cleans them out for us.
I would still suggest uninstalling everything, clean Registry, and start over. But regardless, I also like @ZeeGee 's suggestion as well if you can tolerate the large download (over 1 GB) of the SuperPatcher on the base game alone. I would also want to test the base game alone on 1.67 just to make sure it all works, then remove the resulting TS3 user game folder in Documents as that was just for testing before proceeding with the EP/SPs.
