Your mods probably have nothing to do with this issue—their presence doesn't influence how store content is installed. What it sounds like is that you have one or more corrupt files in your Sims 3 user data folder (the one in Documents\Electronic Arts).
The issue could be the .ebc files in DCCache, which are bundled store content; or something else in the Sims 3 folder. Rather than sorting through all those files, sometimes the easiest approach is to install your store content from scratch and then add in the other content you'd like to keep.
On the other hand, that might be a lot more work than you want to do. There are also ways to only reinstall the problem content and combine it with what you already have, although that's a bit more complicated and often doesn't work as well. Let me know which approach you'd prefer.
