This all depends on the games and patch/updates you have intalled. I think yours is set up fine since you only have the base game.

I would "just in case" back up a copy of your Mods/Packages folder, in the Sims 3 folder under programs, to your desktop.
Uninstall Delphy's Installer Helper Monkey from installed programs via the control panel, clean your registry just to make sure all of that file is gone, then re-check the path to your Mods/Packages folder (this path: C:\Program Files (x86)\Electronic Arts\The Sims 3\Mods\Packages) to make sure your cc is still there.
Also, check to make sure the d3dx9_31.dll file is still in C:\Program Files (x86)\Electronic Arts\The Sims 3\Game\Bin folder. If they are, start your game to verify your cc is still working as it should. If all is good then just delete the folder you placed on the desktop.

I really like the idea that you showed about organising the Mods folder so that everything is really easy to find. I'm a bit of an organisation freak when it comes to my pc, I like everything to be labeled properly and put in the appropriate folders, not just thrown all around the place. LOL
