Okay I broke this up so I can try to understand it better as I have more than one response for different issue.
First, I hope that you removed your Mods/Packages folder BEFORE you patch/updated your game. If you did that's great! If you didn't, then there is no telling what affect they may or may not have had on your game. Always remove your mods/3pcc before patch/updating or installing new games.
If you're on a PC running some version of Windows, all the instructions are listed in the first post of the thread. If you have something specific that you are confused about, I'd be more than happy to help but it's up to you to know how your rig works.
I'm pretty sure this issue was on the list of bugs in the LN forum. There are a few threads there by Crinrict that keep/kept track of all the issues, and SimGuruLily along with the Dev team were working from that list. There is valuable info in these thread.
I can not answer to which mods you've elected to download. However, there are certain mods or new CC that recognize the Official Mods folder provided by EA for installing third-party mods/cc. It is up to you to check to see if your mods/cc conflict with the other mods/cc you have downloaded, as well as making sure that none of your mods/cc aren't out-of-date. You will need remove those items until you check on the creator's site or whever the mod/cc was download to make sure they are compatible with the latest patch.
If you're still confused then ask away. Try to be more specific and I try to answer as best I can. Please keep in mind the forum rules when it comes to some mods/cc that raise the T for Teen rating.

but if i completely take the mods folder out and put it underneath desktop then my sims can interact with each other
