You could probably just copy the folders/files needed and replace them in any new TS3 documents folder. I would just add that installed venues, i.e. the prebuilt lots that come with certain sets, generate files in Library as well. I like to install these one at a time and rename the Library files so I know what they are. As long as the files still end in .package, the game reads them just fine.
I'm also curious whether the size of the Sims 3 folder has anything to do with this issue. Since adding mods and store stuff affects the likelihood of the save process working, and adding the content also increases the size of the user folder, they might be related. You could easily test with just one mod, since they're small. Either way, you'd find out quickly.
