So I have three burtie's bee boxes on a lot and regularily apply mite treatment and when interacting with bee boxes my sims aquire the entomology skill. It makes no sense. Bees are not butterflies. ...

Entomology does give relationship bonuses with bees and I believe you get additional honey from harvesting if your entomology skill is high enough. It's not communicated properly though.
Thanks for letting me know! I didn't know, as you said, it's not really emphasised anywhere. Which is a shame, because it's a nice touch to the skill overall.
