Yeah the genetics of the horses is really bad. The offspring will always just be a clone of either the mother or father horse, which is quite annoying.
Luckily you can edit the foals in CAS to change their appearance if it's not up to your expectations. I haven't seen this happen in my game, they've had a different coat colour to the parents. But it can be addressed with the coat colour and pallete, paint mode, etc.
