There is a cheat which may help. First make sure testingcheats are on. If you have UI Extensions Mod this is automatic.
Next shift + left click (PC) on the plant or dirt pile. Choose “Set Gardening State” and you will be able to control the weeds as well as growth. You will need to do this to every plant. To gain harvest do this before 5am the next morning.
If the weeds don’t clear, shift + left click “Reset object.” That will clear the weeds.
Hope it helps. I haven’t had this issue since the update. Check your mods and make sure they’re up to date.
@ja420 I've tried using set gardening state to fix my plants when they bug out, but I don't think I've ever had any success with it? Very annoying how many harvests I've lost to it (and especially now that my plants seem to be suddenly spawning way less harvestables than they used to even when they DO sucessfully spawn them. I could have sworn it was 10 per plant per harvest, but on my latest household that gardens a lot I'm getting a seemingly random number on each plant. 4, 5, 6, 7, 8, even just 2 at least once! Can't remember the last time I got a full 10 off a plant!)
