OK, so how to I put the folders back? do I replace the contents of the saves and tray folders with what I've got backed up?
Do I have to run the game first?

I tried to launch it just now and it said something about my graphics settings not supporting it - I know they do - I'm still doing a virus scan and I'm hoping that's why it said that - I've checked my graphics processors and they're working properly.
