It works the same way it does with human sims....the offspring get various parts from one parent or the other. Expecting them to somehow blend custom paint jobs on pets? That's not a very realistic expectation.
The pets don't look exactly like their mom or dad either...they get a mix of features from each...for example, they may get their ears from their mom and their tail from the dad.
