If your sim is living in a Residential Lot, and they convert it to a Residential Rental, then start assigning units they will be auto-assigned the first unit they make as their Home Unit, because they have to be assigned somewhere by default.
Once you have finished dividing up the building into units, you just click on the unit you want in the Build Mode Lot Info UI, check the "Home Unit" checkbox for the unit you want, and that becomes your Home Unit, instead of unit 1. The remaining units are ready to be rented out.
If you want to make a unit that is a top floor and a bottom floor with a different unit in the middle, that's perfectly possible, but seems a bit silly unless the ground floor is a stable or something.
