The game automatically turns off mods when it updates, so when you start your game the first time you need to check the box to enable script mods again, and then restart the game. The next time you start the game all your mods should be back in your game.
As for broken mods, they need updating for most updates - it depends what they are, and if the new update conflicts with anything in the mods. But if you save the websites for the different mods you have, then whenever a new update happens, then all you need to do is go to them and replace your old files with the new one once they're updated. Modders tend to be pretty good with updating things quickly, often on the same day as the update.
