Your cc and mos shouldn’t be permanently disabled. You should be able to go into your game settings > gameplay > other and re-tick the box(es) to enable your cc and your mods.
Now is your saves folder completely empty? Or even gone from your Sims4 folder? I have never heard of that happening before. If the actual folder still has saves in it maybe it’s just a matter of repairing the game because it’s not reading the files which you can do by going to your library in Origin and right clicking the cover art for Sims4 and then select repair.
If your saves folder is gone or empty, have you checked your recycle bin?
In the future before you update make a copy of your entire Sims4 folder and put it on your desk top, or hard drive or thumb drive prior to running the update so you have a back up. If you don’t want to do it to the entire Sims folder then copy your folders that have files in them labeled

Mods
Custom music
You can also copy the file labeled options or options.ini this contains all of your settings like if you use the Sims3 camera, the length you prefer your seasons if you have that pack, the length of your lifespan and so on.
